Missing All-Star Simmons for the second time in three games because of a back injury, the Sixers also got 25 points from Tobias Harris and 15 from Furkan Korkmaz.
Trae Young led Atlanta with 28 points despite missing nine of 11 from three-point range. De'Andre Hunter added 22 and John Collins had 21 for the visitors.
But it was Embiid who led the way, hitting a three in the final minute to set his personal best - surpassing the 46 against Los Angeles Lakers on November 15, 2017.
Simmons only played five minutes in a loss at Milwaukee on Saturday before exiting the game. He had tests on Sunday and needs further evaluation.
Coach Brett Brown wouldn't speculate on the extent of the injury or how long his Australian star will be sidelined.
"I don't know. It really is kind of, like, how long is a piece of string? Who knows? Who knows? ... Whatever the time equals on days, games, period of time, then we can talk more honestly as this thing shakes out. But as it sits right now, that's how I see the world."
Khris Middleton scored Milwaukee's final nine points in a 137-134 overtime win over Washington.
